I can't help you with everything, but the two things I can address are:
1) The app and website
DO show different stock amounts. With the Headmasters specifically there were times that they showed as being available via the app but sold out on the website. When I got Chromedome it was such a case.
Generally speaking it seems like the app is safer and more reliable when it comes to finding something in stock and being able to get it.
I don't think it shows
different items in the sense of something will have a listing on the app but not at all on the website, but you can absolutely find that things will show as in stock on the app but out of stock on the website.
2) You're probably outta luck on Brainstorm, assuming you mean the Retro Headmasters releases. He was wave 1, which hasn't been seen since like late March. Right now the only things available, and only intermittently at that, are the Wave 2 figures (Highbrow, Skullcruncher, Weirdwolf, and a repeat of Hardhead)
