Hey there, I went Transformer hunting in Tokyo, Osaka, and Kyoto in November; I'll only comment on Tokyo since it's all you asked about. I noticed that new and used masterpieces will cost you just as much over in Japan as it would here, and 3P will cost you even more.
The top floor of the Mandarake in Akihabara is a good start, but the best place is Nakano Broadway, which has 26 Mandarakes. Be sure to grab some stand up sushi in the sunmall, on the left as you exit Nakano station.
Not that you asked, but it isn't worth seeing the Takara Tomy HQ in Tateishi unless you're already in that part of town. All you can see is an empty lobby and a bunch of cubicles.
