Thanks for the kind wishes guys, but I'm not in a sour mood, just really busy with work, so I just wanted to cut to the chase (serious answers).
Ok, so here's a humurous 1 for both o youz:
-The Matrix actually chose Ultra-Magnus but then rejected him for saying a bad word.

Hot Rod was "the chosen one", but what was he chosen for? I believe the answer lies in Rodimus Prime's original tech spec function: Protector.
He was chosen to become Rodimus Prime and use the Matrix to protect Cybertron by destroying Unicron (too bad he fails to protect it from Scorponok), and then become the guardian of the Matrix and of the Autobots/Cybertron during the relative time of peace untill the true leader returns to light their next "Darkest Hour".

-Was it the Matrix that chose him to be the one to allow Optimus Prime's death?
Destiny works in mysterious ways, in the original script and the comic adaptation Hot Rod didn't interfere..... and he still became the chosen one.
-Was it the Matrix that prevented Optimus from killing Megatron when he had the chance, thus allowing Hot Rod to interfere and allow Megatron to deal the lethal blows?
Optimus Prime's weakness was always his compassion for life, one can assume he would never kill Megatron in an offense way not matter the reason, only in defense. Again the original script and comic version shows that Megatron still guns down Prime even without Hot Rod
-Was he chosen by the Matrix to follow a path of events that will allow him to bring Optimus Prime back?
The Matrix possess the soul of Primus and his chosen one was to use the combined knowledge of the Transformers to destroy his arch enemy and threat to the galaxy Unicron. Only Rodimus Prime could have opened it. No one else.

No.
-Did the Matrix find Ultra Magnus too "old" and needed someone younger?
No. Ultra Magnus, while good at commander skills was not chosen by the Matrix, plain and simple

In a sense, yes. The reasons the Transformers even exist is because of Unicron. Primus's final act and goal was to end Unicron's spark. This was his chosen one's purpose.
-Was he chosen by the Matrix to not get it on with Arcee?
Leadership duties took Hot rod away from Arcee, in which Springer filled that gap, in Headmasters Springer was sidelined and Chromedome took that role.
-Was he chosen by the Matrix to bring peace to the galaxy? Because Optimus would only have focused on Earth?
As the chosen one, much like his creator Primus, is to be the protector of the galaxy, it's why Season 3 was on a much grander scale of things and why it was such a burden for him over Optimus' original duties
-Was he chosen by the Matrix because no one else would have been able to cope against Galvatron's craziness?
No.
-Was he chosen by the Matrix to not be Daniel's companion? (Witwicky, not Protoman)
No. and No.
-Was it his eagerness, courage, and willingness to do whatever it takes that got him "chosen"?
This is were it gets deep. The Primus/Hot Rod thing is reflection of God to Jesus. To quote Grimlock in the TransformersGrams in the back of the UK books "Hot Rod was molded in Primus' image" When Hot Rod's spark went online and his body took form, his purpose was set since day one and his physical image that is exactly like Primus is more proof of that.
-Was it something his direct ancestor did or promised the Matrix to have him "chosen"? (the Rodimus look-a-like in Five Faces of Darkness)
Season 3, bad/lazy animation by AKOM. That's the best answer
-Was he "chosen" to by the Matrix to deal with the Quintessons?
No. The Quint's in the end were nothing more then liars and the whole Transformers creation by them was retconned (see Kissplay Manga series)
