There's also a toy store called Yamashiroya near Ueno Station, but they're also bit pricey.

sorts of toys you just need to go in and check.

Bandai Museum - I've never been there myself but you could try Googling.

EDIT: Forgot to mention Yodobashi Camera, that's the huge electronics store near Akihabara Station. They also have one near Ueno station, but smaller and with less selecton.

I agree with 3rdStryk3. I go to Mandarake everytime I am in Tokyo. Another store I recommend is on the main street of Akihabara called Golden Age Toys. Heres a youtube vid...

Funny, I was just looking at that.Though I've got to take luggage space into consideration...and I rather like Takara Prime Skywarp...

If you're flying Air Canada you can check two suitcases as well as have one carry-on smaller suitcase and one laptop size bag.

If you're specifically looking for Skywarp, you'll most likely find him at Yodobashi Camera on or after March 31. FE Vehicon will be a lot tougher to find - I would suggest Yoshinoya or one of the Toy Stores in Nakano.

I've actually got connectors in Vancouver and Seattle, the flight to and from Japan is Delta Airlines. Guess I'll have to check the baggage allowance for all three airlines.

As for Skywarp, I'll be in the Akihabara district for the first couple days in April, so hopefully I'll be able snag one.
