Code of Hero
I just watched Code of Hero (on youtube-gotta buy those dvd's someday). I'd seen it before... but... this time was, different, wow... never before have I cried during a cartoon. It was all done so... perfectly (save for using the wrong Rattrap in the funeral scene... wtf).
Anyway, that's my shpiel.

That episode is what truly elevates Beast Wars above all other Transformers shows, and is also the inspiration behind my screen name.
It's really to bad that they don't kill characters anymore.

Not true, not true.
See the ambiguous death of Jet in Season 2 of Avatar. Although they even joke in one of the season 3 episodes that it was somewhat ambiguous how they did it.
And several anime series' have gotten me choking up. I can't watch all of episode 27 of Gurren Lagann yet. Need to develop an immunity through exposure. That series has SO MANY deaths you don't want to see, but that galvanise the main characters and move the story forward.
There was a bit at the end of Last Exile with Dio that I found quite sad indeed... then it got cheapened when my friend told me what the creators say REALLY happened after that scene off-camera.

Well they do, but japanese based TF series after 2000 tend to revive them 1-2 episodes later for a new toy sale. (Talk about taking the emotional death of Inferno in Superlink and making it SHALLOW Gonzo™ Animation)
Anyhow Beast Wars. Specifically season 2. SPECIFICALLY Code of Hero and Agenda Part 3. Best Transformers Fiction Period. Have your Geewun. I will have my Beast Wars.

You say that as if The Agenda would have been as enjoyable had it not tied back to G1.

I was talking about Transformers cartoons, not any other shows, and I've seen all the shows you mentioned.

I have to say out of the TF series i've watched, from armada to cybertron to TFA, Beast Wars has THE most captivating storylines. The writers did well in this.
The complex storyline of the golden discs, connecting to the G1's via travelling through time and space is awesome and interesting.
The humor and episodes seem a bit more geared towards the adults.
The characters are alot more distinctive and have more depth.
And there are no annoying humans!!! No offence to the human race lolzz!! well except for when the primates showed up but that was cool.
Although the other series with their kids, the planet keys, the minicons...could have been written better but these shows are meant for kids.
But ya Code of Hero episode i watched 10 times when i got the dvd series. So many honorable moments and memories of dinobots actions and last words in that episode.

It was no accident. They used Rattrap's older appearance to pay respects to the relationship between him and Dinobot.
