To be fair, I think that's more a matter of poor writing/directing than anything else. Yes, the autobots (and Prime in particular) are jarringly violent and brutal, but I think that's the result of making a summer popcorn flick with lots of big robots and bigger explosions.
Another problem is that we are given very little to no insight (in the movies themselves, at least) to who these characters were on Cybertron.
I just assume that Demolishor was executed the way he was because he was a brutal killing machine that may have been beyond rehabilitation and did who knows how many unspeakable things before he came to Earth. Also, where would you keep a prisoner that size? And since these are robots that could live for millions of years, imprisonment doesn't seem like too much of a punishment or practical deterrent to me.
The movies also don't give us any idea of how crime and punishment would be handled by a race of giant robots. I'm sure there would be differences based on the fact that we're organic and they're robotic.
But in the end, I don't think too hard about the movies. :P
