Optimus TF:TM 86
When Optimus was aiming Megatron with his gun and about to land which would have been the final blow. Megatron knew what he was doing, he was buying himself time and stalling Optimus as much as he could to reach the gun by stating " No more Optimus, grab me mercy, I beg of you " when Hot Rod interfered and we all know what happens next. Now you think would have shot and killed Megatron if it wasn't for Hot Rod's interference?

TFTM '86 amped up the action, dialogue and characteristics of everything 1000%.
So Megatron blowing away an unarmed and injured Ironhide suggests that Prime would have definitely executed Megatron for the sake of the greater good.
Unless his Ion cannon was set to heavy stun since Soundwave, Ramjet, Thundercracker Dirge and Shrapnel were still functional after he blasted them on his way to fighting Megatron.

Prime took his sweet time to pull the trigger, instead he chose to listen to Megatron's speech. He had plenty of time to finish him off, even before Hot Rod came.

No, Megatron would have blasted him to scrap, before he could have done anything.
If was really going to end Megatron, it would have played out like this.
"No more Optimus. Grant me---"
*BANG* Megatron brains everywhere. Problem solved.
But nooooo. He has to stand there like a dope and listen to Megatron monologue. He was looking for an excuse to let Megatron live. Soft hearted fool.

As a prime optimus would only take a life as a last resort as such megs would have been taken prisoner to stand justice on cybertron...

But Kup even said to finish him off. I don't think such Autobot sentiment had been presented before, so the movie provided newer standards.
Still, I think it would be a compromise. Like Prime could still shoot back in defence, even if it's lethal.
So if HotRod hadn't interfered, Megatron woulda grabbed the Blitzwing gun, and shot. But Prime woulda anticipated it, dodged the blast, and shot back twice quickly.
Possibly killing Megatron in the process, and yet keeping Prime's integrity and honour intact.

Prime: Kup, what did you do???
Kup: There, how hard was it
Prime: Kup, I told you, I had this under control
Kup: Not from where I was standing.

From what we know in G1, Prime never shot and killed anyone unarmed. I think Prime was building up the strength to end Megatron for the greater good. This would have been an execution, make no mistake about it. So this was probably Prime's hardest decision he has ever made. Which is why there was a delay and a chance for Megatron to plead for his life.
I think there is no question that Megatron's life would have ended if Hot Rod hadn't interfered. After all he killed a bunch on his friends and took over his homeworld. Without Megatron the Decepticons would be permanently defeated and the Autobots could reclaim Cybertron.
I think it was a no brainer that Megatron would have died.
