I have Henkei Thundercracker, Skywarp and Starscream, and I want to repaint them / customize them so they can have their actual G1 look.
How do I go about it and what stuff do I use?

Try future floor polish, it can help thicken the peg on the joint. Many customizers use it to thicken ball joints and other similar joints:

I prefer clear nail polish over Future for tightening joints. It seems to add a thicker layer. Just let it dry on both ends before you press them together.

When I bought Henkei Starcream the person I bought it from did some paint job on the legs as you can see from the picture below, the lines on his legs are colored black, how can I get rid of them

That will be extremely difficult depending on the substance that was used to colour. If it was permanent sharpie for example, you can't get it out. If it is paint, you can use thinner, q-tips and a dentist tool.

In order to see what works
Try a white vinyl eraser first,
90% rubbing alchol with a Q-tip second might need a few applications and a bit of hard rubbing
last testors enamel thinner and a q-tip.
