Sure, enter a new enemy for them to fight.
There still would be tenion between Autobots and deceptions driving the story. I doubt they could escape the Autobots vs. Decepticon storyline entirely.
They had the Quintessons, but never promoted toys until recently.
It could work, with a new enemy, or develop the Quintesson storyline -- Make them more sinister than G1 comical.
They could make better use of the Combiner wars theme.
Really, what is critical, is to have a proper cartoon, movie, and/or comic to drive the story and the characters.
